Can't open trapdoor and piano, don't know the number code for the number pad in front.

Oh I see that we can put
circles in one of the windows but don't know the correct order. Seen a hint, but that's not enough.

Have you
turned around the picture? You see directions on it.
Use your cross to figure out the numbers

I opened trapdoor
key underneath the 3rd bench on the side of Maria, use the crowbar/gripper to get it

I've also input the altar code, and went down
got 6 pence, yellow circle, and hint how to insert them

I put the circles, but nothing happened, can't open piano, and can't open door.

Ah, had them in wrong order :P

I think I saw 2 in Jane, A on the piano, I on painting

You need the letters from the word next to the code pad
R is on the reverse side of the door of the trapdoor

Once again you need to use
the cross to figure out the code. The brackets next to the needed letters are used as arrows [ is left, ] means right etc.

I was also thinking it dealt with the number pad...

I think you need to
take off the cross now (check earlier posts how to do that), and then use the key from its backside

There are two clues
on the picture with the house, check the window: look where you start with it.
Open the piano, there is a clue for the colors

What do I need to do with that chest in the room under the alter? It has a text box on it that says "Rainbow" and an OK button next to it. I tried hitting OK but nothing happened.

I just tried typing in "Jane." That didn't work, either. :@

The clue to the box under the altar is one screen to the left. Read the letters on the books and anagram them.

For the R, look at the lid to the trap door.
